From Amtrak California:

Pacific Surfliner Temporary Suspension

Mud slides and high-water conditions have lead to the temporary suspension of Amtrak Pacific Surfliner service between San Diego and San Juan Capistrano. No alternate transportation is available.Pacific Surfliners continue to operate between San Luis Obispo and San Juan Capistrano, via Santa Barbara and Los Angeles.Amtrak is working closely with the North County Transit District to assess prospects for service restoration and will update this Service Alert by mid-day on Thursday, Dec. 23.Amtrak California regrets any inconvenience. This information is correct as of the above time and date. Information is subject to change as conditions warrant. Call 1-800-USA-RAIL or visit http://www.Amtrak.com/ for schedule information and train status updates.

Given that NCTD has announced no Coaster service until Monday 12/27, it seems certain that they won't let Amtrak operate beyond Oceanside until then .... that is if they can get there through Orange County, which has its own issues.

In this interesting photo gallery, there's a photo of an MU'ed San Diego Trolley going over the flooded Qualcomm Stadium parking lot, and others of washed out tracks (presumably those normally used by Coaster and the Pacific Surfliners).
