My guess is that power is not restored in enough of the hard-hit areas south of Jacksonville, hence signals can't work.   In SC and GA, the A-Line likely took more of a hit than the more inland S-Line.

Amtrak Begins Atlantic Coast Service Restoration

 

Sept. 14, 2017

5:30 p.m. ET

 

The Palmetto, Trains 89 & 90, between New York City and Savannah, Ga., will operate as scheduled Friday, Sept. 15, following a temporary service suspension due to severe weather in the area.

 

Also on Friday, Sept. 15, Amtrak will provide modified service on the Silver Star, Trains 91 & 92 between New York City and Jacksonville, Fla., only, with an added stop in Jesup, Ga. No alternate transportation is available along the normal route of the Silver Star, which ordinarily services Miami via Orlando and Tampa.

 

Amtrak thanks CSX for its work to reopen the Savannah and Jacksonville routes, including stops in the Carolinas, following the landfall of Hurricane Irma.

 

The Silver Meteor, Trains 97 & 98, between Miami and New York City, and the Auto Train, Trains 52 & 53, between Sanford, Fla, and Lorton, Va., remain cancelled.

Digging into amtrak.com and trying to get tickets suggest that out of Miami, 98 will start running on Wednesday (20th) and 92 on Thursday (21st). 97 and 91 both will start running to Miami from JAX on Wednesday (20th). There will be special ORL - MIA 97 on the 19th. This is a consist positioning move for a 97/98 consist that was tied down at the Sanford Auto Train facility for the duration of the storm. Both Auto Train consists were tied down in Lorton.
